Can only concur with the previous posters opinions. The 3.0 V6 Tdi was a strong engine from VAG with very few weaknesses. It has a distinct and very good sound too should you choose to remove the DPF, also, tuning possibilities gives you scopes way beyond what a 4 cylinder 2.0 will give you.
Both manual, S-tronic and TipTronic boxes are strong alternatives, the only caveat with S-tronic is service intervals are crucial. Manual would be many peoples choice but the torquey nature of a turbo diesel lends itself very naturally to an auto, and both auto options are IMO very good.
If I remember correctly, in some markets, a de-tuned 3.0 V6 fwd only was available with I think a multitronic. As you already know, the multitronic isn't very reliable and I wouldn't recommend this gearbox option at all.
